When I ran this code in my directory of mp4 files I get the mp4 files that cannot be played.

for i in *.mp4;
do
ffmpeg -y -i "$i" -s 540x540 -c:a copy "$i";
done

This however, can play the video. What is going on ?

ffmpeg -y -i video_0001.mp4 -s 540x540 -c:a copy video_0001.mp4

    ffmpeg cannot edit files in-place. Output file has to be different.
