AnacondaST3 is marking up my code in the editor arbitrarily

Then I ran pdb from the command line and now I have what looks like breakpoints all over the place and boxes surrounding sections of code.

Restarting ST3 did not get rid of the markings. What happened and how can I start on my way to fixing this besides re-installing ST3?
